Enemy health bars not depleting
 

When I'm killing mobs in OoT the health bars of the mobs aren't depleting until they die.

Are you changing targets (or trying to) with /tar during the fight? That can cause NPC health bars to bug out on your screen; it can be fixed by clearing and retargeting.
