This probably belongs in technical discussion.

I'm able to get mine into some goofy resolutions, 1920x1080 windowed for instance. I'd imagine you need to go through the tutorial for P1999 again and make sure you copy over all the GUI stuff or check your version. I didn't have any such issues.
