Definitely fine. Freeport Militia is corrupt but they only start KoS to evil races (although they dislike Paladins). An agnostic Wizard isn't even a blip on their radar unless said Wizard is a Dark Elf.
If you want to be sure though, always con the entrance guards from a safe distance, because killing certain enemies, like High Keep guards, will eventually trash their standing with you.
