My old computer had a similar issue. When the CPU/GPU were overtaxed and/or overheating, it would throttle down the speed temporarily until things were alright again. When it did this, the game did what you're describing.
I don't have any links handy to any "how to fix" stuff, and I'm too damn sick to bother looking it up :P
Some googling may help though. "disable CPU speed throttling" or GPU should help. Toss in a manufacturer name for good measure as well.
