This always happened to me when I was playing from a flash drive or a slow emmc type drive.

This. I have only ever had this type of thing happen when playing from a flash drive on certain computers. It would lag for a second any time I would equip or unequip inventory items and at other random times when game resources were accessed and/or loaded.
