In Bottles, I clicked the Add Shortcut button and added it to "Programs". In my Launch Options, the executable is eqgame.exe and the command arguments are "patchme". The working directory is where I copied the files (/home/bazzite/.../bottle/p99/drive_c/p99). DXVK and VKD3D are both on, everything else is toggled off.
your command line arguments should be
patchme 2>/dev/null

I created a new bottle for gaming and made no modifications. I added the shortcut for eqgame.exe and changed the 'Command Arguments' to patchme 2>/dev/null

I tried the same thing in Faugus games launcher and it's working there as well. Sol maybe try Faugus.

I am a bit late coming to this conversation, but I just finished installing EQ onto my own desktop and had no issues, worked out of the box.

I use Heroic and Lutris, in this case I used Heroic. Add game, pointed the "exe" to launch at the .bat file, and let her rip. Didn't need to fuss with proton/wine versions, it's at the default 10.2

I figured out the problem a long time ago. Since I just had to go through this again, and this came up when I searched for this issue, this is what I did...

The problem back then was that the P99 folder I was using (from Windows) had dgVooDoo2 in it, so it had additional DLLs. Attempting to start the game up just blipped a blank window for a split second and then disappeared. Messing with eqclient.ini didn't help. Changing 64/32 bit in Bottles doesn't matter. Removing the dgVooDoo2 proxy DLLs is what fixed it. Specifically, these DLLs: D3D8.dll, D3D9.dll, D3DImm.dll, DDraw.dll. I'm not certain if all need to be removed or just one or what, but moving them all out fixed the problem for me.

Since then, I have given up on Bottles, and now I just run it through Steam (still on Bazzite). Go into Steam > Add game > Add a non-steam game > Browse to eqgame.exe. This is how I have it configured:
