I am having difficulty understanding how shamans are expected to begin their epics now if the first mob refuses to interact with them.

Find a chanter or bard friend to charm it and do it that way until indifferent.

You don't get faction from quest turn ins on charmed mobs, just experience. If the lesser spirit counts as an animal, maybe the shaman has to charm it?

It is possible shamans should default at Indifferent upon creation though. But there is evidence from 2001 of some classes being apprehensive and having to charm.
You don't get faction from charming it. You get the quest piece. Which you then turn in to Bondl in NFP (without charming him) and get faction from that. The charming is only to get sufficient faction to get the quest piece.
