You can get most of the gems in North Freeport, spread out between two different vendors in the same building.
This excludes Fire Opals, but I believe otherwise contains all of the gems up to Rubies. If leaving the bank, it's the first building to your left, the door is around the corner. If coming from West Freeport, take the East most path and it'll be the first building you come to, pretty sure.
