I tried fiddling with a bunch of other settings before people started saying disabling rootless would fix the issue. I read up on the forums then and found the guy who wrote Wineskin was working on a patch to fix the problem so I figured I would just wait since I mainly play on my PC anyway.
Before I decided to wait however, I did a bunch of things to try to solve the issue. I tried many different versions of the engine. and messed around with some settings. I just went ahead and restored the settings back to what they should be to test it for you and everything works fine either way. Make sure that you're using engine version. WS9Wine1.7.51. Also (I know it sounds dumb) but make sure you actually updated the wrapper itself and not just wineskin. Some in the wineskin support forum were confused by this step of the process. I would recommend engine 2.6.1. I didn't have to fiddle with any other settings. No problems with mouse look or anything else. It actually loads quicker than prior to El Capitan as well.
